    Have you checked your CV joints? CV joints can make a clunk when shifting into gear when they are worn out. Try putting your foot firmly on the brakes and shifting from from neutral to drive to reverse back and forth a few times. If it clanks each time you go into gear, it's probably the CV joints. The other thing to check would be the transmission mounts to make sure they are tight and secure. To check, someone could look under the car as you shift back and forth and see if there is any movement in the transmission case. MAKE SURE you have the emergency brake on when you do this!
