How do you stop the vibration in your engine to prevent lower bearing damage? 66 Ford Mustang.

I have a 1966 mustang, the original 289 was replaced with a 351 off of a full size car(galaxie) D4AE-6015-AA4, the transmission is off of a 65 full size car C5AR-D12 the flywheel is off of the original 1966 with 157 tooth 10.5 inch C6ZE-6380-A I have pulled the engin and tranny and have notice the lower bearing wear. I have to replace the flywheel and I am wondering if I should change the flywheel to the 164 tooth 11 inch that goes on the 351, and if I did that would I need a new bell housing, and would the tranny bolt up to the new housing???

First I must ask what balancer are you using the 351 in some years uses a 50 oz. balancer and earlier years uses a 28 oz balaner.
